 More recently Ancestry.com's ThruLines has been identifying Mary Catherine, John Andrew and James as half siblings, rather than full siblings of Margaret. This would make more sense.
Margaret Strode would therefore have been a second wife to William Bryan, Sr.
William initially settled in Pennsylvania when he arrived in America, before moving to Virginia. This time line works.
I now believe that the Margaret mentioned in the Letter of Introduction from the Presbyterian Church in Ireland is a different woman, a first wife, also named Margaret.
Ancestry.com's ThruLines has been fairly accurate in identifying relationships between family members within my family tree. This includes half sibling/half cousin/half aunt and uncle relationships. But it is not an exact science and ThruLines is not perfect.
I will be continuing to research all of the relationships mentioned in this book as well as relationships to people still not known. In Chapter Five I delve more into other DNA matching techniques which I am pursuing, including autosomal DNA clustering and chromosome mapping.
With many a DNA match, a few hunches, and hopefully some compelling research, I rest my case. Margaret Strode Bryan is Francis Bryan's mother. I will always be thankful for the valuable research and editing assistance of Andrea Stine who always kept me on track.
